Okay, I've just had a thought, and the timey-wimey of it is making my head hurt because I don't even know how this untangles out, so bear with me -
(in white text in case this ends up actually being anything close to a spoiler)
At the end of The God Complex, Amy and Rory are left behind on Earth. The Doctor has bought them a house which looks suspiciously close to the house they were living in at the beginning of The Impossible Astronaut. We were also never given a reason for why Amy and Rory weren't with the Doctor at the beginning of that episode.
Amy knows that she is pregnant and knows that it very important to tell the Doctor this. The Silent keeps telling her that there is something very important which she is forgetting.
I'm not sure if there is some kind of stable time-loop going on here with Amy and Rory from The God Complex being summoned to Utah, or if there are two sets of Amy and Rory - future Ponds and uh, not-future Ponds running around in that episode. I mean, when the Doctor shows up in his stetson because he was summoned... where are his Ponds? And then there were all of those months in between where anything could happen and the Doctor grew a beard and I'm confused.
Also, just putting it out there (though despite my insistent Donna-Romana theorizing I don't actually want this) I've seen a few theories that Rory and/or Amy is a fob-watched Time Lord and that River isn't solely a result of the TARDIS being creepy at Rory.
If Rory turns out to be the Master I will not be surprised in the slightest, but it would make me sad because I love Rory as Rory.

*I too would be saddened to see something like that happen to Rory. On the other hand, I strongly suspect that Arthur Darvill could absolutely bring it as Il Maestro (a cold, imperious, sort of Master, perhaps, as opposed to Simm's murderous tomfoolery), so...*
In other, SPOILERY news concerning the series finale:
*The sight of Rory in some sort of military uniform + eyepatch in one of the promo pics for the last ep made me LOL a bit, just because of the uncanny resemblance he bears to Evil!Brig from the Infernoverse...*

I agree that Arthur Darvill would be a damn fine Master and I'd love seeing his interpretation. He did recently play Mephistophilis after all and he absolutely rocked the evil beard of evil from what I've seen in the promo pictures (and it was apparently filmed and is coming to DVD! *flails a bit*)
But at the same time... Rory! I love Rory so much and would hate to see the character lost. And I'd feel awful for Amy.
Though... with the Lone Centurion thing, if Rory did turn out to be a fobbed Time Lord, he would've been in his watch persona longer than in his original... and then there would be the struggle between Rory-Rory the Roman-and the Master, which would be compelling and interesting...
Except I don't want the characters muddled together! I want Rory to be Rory always! **

*I do like me a bit of Chris Marlowe (did Faustus and the Jew of Malta for English A Level and thought they were ace, if slightly (!) disreputable in the latter case) - on the other hand, I kind of disapprove of people flocking to see plays they might never otherwise go to just because there's a Who actor in them (mainly cause of the sort of embarrassing audience participation Tennant was subject to when he was doing Hamlet, that kind of thing). And on the third hand (?!), I think maybe by going to plays they might never otherwise see they'll discover a hitherto unsuspected love of Shakespeare/Marlowe/the theatre/whatever, so it could be a good thing. So, I remain torn. But he has been pretty good in it by all accounts.
But yeah, I think by this point Rory has kind of asserted himself as a "proper" companion in a way none of the previous main companions' friends/family/etc really have in NuWho before, and deserves not to be messed about any more. And if his arc is coming to an ending now, I think the least Moffat and co owe him and Amy is a happy one, to be honest.*
