I think it can be explained away by limiting the replicating capacity of the flesh. Yes, it can replicate things like clothes and buttons and the like, but the sonic screwdriver is Time Lord technology, and the ability for the flesh to create a replica of it doesn't exist at that point in time. My assumption for what happened falls into two classes of "programming" anything:
1) If the programmable flesh uses, er, "good syntax," then the program should ignore the module (the sonic) which doesn't make any sense in favour of completing the whole.
2) If the flesh uses "bad syntax," then Ganger!Doctor probably found a fleshy mass of goo where his sonic would otherwise be.
I like to think the former happened, myself. xD
